I think I found the answer to my problem but don't know quite know to implement it. It seems my mute signal is going directly to my DSP amp, and not to the radio head unit. With the previous head unit, the DSP amp operated differently(used the digital input for the cd changer for example), and likely reacted to the mute signal when it was on.

With the new CD53 head unit, the amp likely expects the muting to be done at the head unit, and I need to find a way to pass the mute signal from where it was going (directly to the DSP amp) to the head unit.

So does anyone know what wires run from the radio to the trunk? I know that the mute signal is on pin 13 of the X18772 connector on the DSP amp, but I don't know if there is a wire that connects from pin 4 on the X18126(R17 radio connector that attaches to the radio) to the back.
